For decades, the classic Greek island-hopping itinerary by air was defined by a critical bottleneck: almost all domestic flights had to route through Athens (ATH) or Thessaloniki (SKG).

If you wanted to go from Santorini to Mykonos, you would spend hours on a layover at the main hub. However, a significant shift in Aegean aviation for the 2026 season is opening up direct “bypass” routes, revolutionizing how travelers explore the islands by air.

This summer, several direct inter-island connections are launching, leading to a faster, more convenient alternative to the traditional hub-and-spoke model.

Direct connections between the Aegean islands

The headline development for 2026 is the new direct connection between Syros (JSY) and Heraklion, Crete (HER). This twice-weekly Aegean Airlines flight, operating on Mondays and Fridays, directly links the Cycladic capital with Greece’s largest island, shaving hours off the travel time previously required by a stopover in Athens or a long ferry journey.

Furthermore, Heraklion is increasingly solidifying its role as a secondary “southern hub” for the Aegean. For the 2026 season, airlines are operating:

Crete (Heraklion) to Santorini (JTR): Multiple direct daily flights

Crete (Heraklion) to Mykonos (JMK): At least one daily direct flight

Crete (Heraklion) to Rhodes (RHO): Daily direct connections between the two largest southern islands

Beyond these major city links, there are also unique “multi-stop” direct routes. Sky Express operates an essential “sky bus” service (the “Agonas” line) that hops through the Dodecanese chain. This allows travelers to fly directly between Rhodes, Kos, Kalymnos, Leros, and Astypalaia without returning to a major hub.

Is flying the best option?

While direct flights save significant travel time, they aren’t always the best choice.

  • Cost: Flying inter-island is almost always more expensive than the ferry.
  • Baggage restrictions: These routes typically rely on smaller turboprop aircraft (like the ATR-72), which have stricter weight limits for checked and carry-on luggage than international flights.
  • Seasonal availability: These direct routes disappear almost entirely during the winter (November–March).

For 2026, air travel between the Aegean islands offers unprecedented convenience for those prioritizing speed. However, it is essential to book these direct flights at least three to four months in advance, as capacity on these smaller planes fills up quickly.

While the ferry remains the romantic backbone of Greek travel, the air is finally offering a legitimate, direct alternative for modern “island hoppers.”
